Converted to absolute links.
Majority of links updated. PlantUML link is more than just a broken link, and may require an alternative repo. Should be opened as its' own issue.
Updated table of contents to remove redundancies and relegated notes to their own subsection.

Not sure if this is ready for a review, but here are a couple comments. Request a review when you're ready.
Renamed 'RebuildNotes' to 'Notes' to properly reflect that the folder is intended for general notes and not a reference to Graphitti being a rebuild of brain grid. PR #845

Resolved index.md conflict with shared development and updated directory name from RebuildNotes to simply Notes to reflect the current general notes location usage. |

Description
A number of documents were out of date, with dead links or incorrect information. These links have been corrected where found.
Main table of contents page has been changed to consolidate information and provide a better overall read.
